All the efforts of the Afonja Warrior to equalise proved abortive until the 73rd minute when Ahmed Taofeek netted a leveller.
Wasiu Jimoh put the Nigeria side in control with the second goal in the 84th minute before Daniel wrapped up the game with well taken goal in the 88th minute.
The second leg is slated for Morocco next weekend and Kwara United needed to avoid a defeat with 2-goal margin in order to progress.
